MO stores its own version of these files in your profile. You must run Skyrim through MO in order to get your mods. Go to the full post

Hello, I have a odd problem with the text files in my Skyrim Folder (C:UsersUsernameAppDataLocalSkyrim)

None of them seem to read my mods and DLCs properly. The Problem is that only my steam mods are listed in the loadorder.txt and plugins.txt, none of my mod organizer mods. Perhaps it is because I migrated them from NMM? And the mods are not listed underneath each other but follow one another. I attached the all the files so you can have a look if they are correct which I don't think they are.

Edit: I have tried to list them underneath each other but after running LOOT they again follow one another and in the Creation Kit there are also just my steam mods listed.

So theoretically I could delete the one in the AppData Folder?

PS: I am running the games through MO in order for my profiles to work of course. And I would still like to know why the files are screwed up?

Those files aren't used by Mod Organizer, so I can't see how they could be screwed up. Don't delete them, as there is absolutely no reason to.

The vanilla game if you run Skyrim outside Mod Organizer.
