Are the sections in step 2 standalone?

Is STEP:Core made so I can select and deselect entire sections of mods or everything is dependent on everything and I have to install everything? The instructions are pretty specific (install this mod, then delete these three files from it) so it makes me think it's the latter, but that doesn't leave much room for customization.

STEP:Core is meant to be a base for all modding to happen on top of it so it's meant to be installed as a whole; however, you can leave some out if you want. It's only a Guide, not a Bible. Be aware, though. If you're planning on using the STEP Patches installed with the STEP Compilation, then you are required to have certain mods in your load order.

What I meant was what if I wanted to use a mod that's incompatible with Mod A from STEP:Core. So I'd remove Mod A, but it could turn out Mod B from STEP:Core is dependent on Mod A and make the game crash on some specific occasions. Does this type of dependencies span outside of the missing mod's section in the STEP guide and will I be fine if I just remove all mods from a single section for that reason?

 

Also sorry that I have no idea where to post this question. It's not about any mod in particular, it's a request for clarification about the guide. Is this support?

In general most of the mods do not require other mods. If a mod requires another mod it will usually say so when you download the file and on the mod description page. At the moment I have a headache so I'll come back and see if I can answer the rest tomorrow.
