Once I have made changes to a plugin or created a new plugin using a script how do I save the changed or new file?

Is this where I would use FileWriteToStream or is there an easier way?

I assume we're talking about xEdit by the given topic.
To save a file, there is a dialogue box upon closure of the program.

To change over original file you need to close xEdit (because all loaded plugins are memory mapped and can't be overwritten without unloading a plugin).

FileWriteToStream allows to save under a different name.
