I am currently using MO 2 (2.1.4) for Fallout 4, installed using Gernash's instructions in his build. Not I want to set it up for the Legacy of the Dragonborn build. So I installed 2.1.5 in a different place but when I started it, it bought up my Fallout 4.

Thing is that version I already have is not portable and apparently I need the portable version for SSE. Is there any way to set them up separately?

Just run the 2.1.5 install as portable and the other as an instance. The first button on the toolbar with allow you to switch between the two.

Run Mod Organizer 2 that you want to use for Legacy of the Dragonborn. Click the first button and you can select either Portable if you want to switch this one to portable mode or you can click New Instance to create a new instance.
